This is confusing and results in a lot of controllers having extra code to query both folder and datasets. For example look at api.Files.getMetadataDefinitions:225.

It would be good to have a method that returns the list of datasets no matter whether the file is in a folder or not. Then we can simplify all the controllers as a result.
